If your server platform is AIX, S/390 (technote 180549) or Linux (technote 194652), check the technote database. There are several issues related to PDFs and Full-text indexes in there that may apply. I hope the latter was fixed in Domino 6 but I don't know.

I've got a fair sized PDF db with over 30,000 documents on Domino 6 server (Win32). I just created a full-text index using the binary option and it seems to be working fine for me.
